I have had success doing it both ways. Breathing through the nose seems more natural, but breathing through the mouth (when I have a cold) is also effective.
I think the most important part of meditative breathing is the first 5 minutes which is like getting into the zone. Once you get into the zone and your breathing becomes normalized, it seems that you become "connected". Once you are connected, the benefits of meditation are received no matter if you're breathing through your mouth or nose...this is how it works for me, not sure if it works this way for others.
